Narrative
I was working Local 1; on our new airspace configuration which is an inner outer configuration since our other Runway is closed due to construction. We also have the northern portion of the airport closed due to construction so any aircraft taxing for departure from the west of the airport either have to cross the active Runway or take a C4 intersection departure. It was moderately busy traffic and I was a little behind and had a hole for departures so I was trying to get multiple departures out. I lined up Aircraft X on Runway 21L and issued traffic on a 4 mile final. Once the Runway was clear I told Aircraft X to fly straight out. I then grabbed my next departure; which was Aircraft Y; and put them in LUAW (line up and wait) on Runway 21L. I forgot that they called and were at C4 and not full length and I didn't notice the C4 strip marking on the strip. I scanned my Runway and saw Aircraft X rolling and also saw Aircraft Y taxing into position at C4 (which is about 3;500 ft. down the Runway). Aircraft X was about to lift up; I immediately canceled their take off clearance and got a read back. After their read back I told them aircraft on the Runway at C4 and to exit D4. Aircraft X exited at D4; I cleared Aircraft Y for takeoff and continued working. I recommend more vigilance and attention to notice intersection departures. I have done intersection departures before but just missed this one.
Second reporter narrative
At XA:00 local time; a Runway incursion incident occurred involving Aircraft X and Aircraft Y. At XA:22:10 Aircraft Y was instructed to hold short of Runway 21L at C4. Pilot read back and executed the clearance accordingly. XA:25:26 Aircraft X was cleared to line up and wait Runway 21L at D7 and followed by XA:26:20 Aircraft X was issued the takeoff clearance for full length. At XA:26:26 Aircraft Y was given the clearance of 21L line up and wait by the Controller. Resulting in two airplanes on Runway 21L. The Controller realized the mistake and cancelled Aircraft X's takeoff clearance at XA:26:52 and Aircraft X aborted the takeoff to avoid collision and exited the Runway at XA:27 :07. As the PIC of Aircraft Y; The PIC could have paid more attention to the situation before entering an active Runway. The PIC shouldn't have accepted the line up and wait clearance due to aircraft on Runway.
