CE-550 air taxi crew reported descending below the glide slope on an ILS approach in instrument weather and receiving a low altitude alert from ATC. The First Officer executed a missed approach; then landed safely on the next approach.
Narrative
On the ILS XXR in ZZZ inside the outer marker. Autopilot was engaged. At the start of the approach we were initially slightly high. The autopilot stabilized and seemed to lock onto the LOC and GS. We appeared to be on the GS and LOC per the Flight Director command bars. We were notified by the Tower that we were low and to check our altitude. While the command bars showed us to be stable and on glide path we noticed that the altitude did not match what the approach plate so we initiated a missed approach. As we executed the missed approach and started our climb the command bars on the FD (Flight Director) disappeared from view. The PF (Pilot Flying) continued the climb in raw data. We leveled off at 4000 MSL and we continued to follow the missed approach instructions per ZZZ Tower and ZZZ ATC. After we verified that we were stable and on course we attempted to reengage the autopilot and FD. We were able to recover and utilize both the autopilot and FD and continued back around for our second attempt for the approach. We landed uneventfully and our FMS appeared to operate correctly from that point on.
