KHTO HTO V308 ORW. AFTER RECEIVING THIS CLRNC DEPARTING RWY 28 AT KHTO; I ENGAGED THE AUTOPLT AT 1000 FT AND LONG RANGE NAV; THE FMS LOGIC ANTICIPATED THE TURN TO JOIN V308. I ESTIMATE WE DIDN'T OVERFLY THE VOR BY 1.5 MI. UPON CHKING WITH NEW YORK DEP; THE CTLR ASKED WHY WE DIDN'T OVERFLY HTO. WE REPLIED THAT WE WERE IN A TURN TO INTERCEPT V308 AFTER WHAT WE THOUGHT WAS OVERFLYING THE VOR. NEW YORK DEP TELLS US TO FLY S; THAT WE SHOULD HAVE OVERFLOWN THE VOR. SO WE TURN SOUTHWARD TOWARD THE VOR. NEW YORK DEP INQUIRES ABOUT OUR HDG. WE REPLIED 240 DEGS DIRECT HTO. NEW YORK DEP SAID THEY WANTED US ON A 180 DEG HDG. WE WERE NEVER TOLD 180 DEG HDG. NO TFC ISSUES WERE ENCOUNTERED DURING THIS EVENT. I AM BRINGING THIS UP TO YOUR ATTN TO REMIND CTLRS THAT FMS EQUIPPED ACFT DO NOT NECESSARILY OVERFLY WAYPOINTS UNLESS SPECIFICALLY INSTRUCTED TO. SUPPLEMENTAL INFO FROM ACN 705216: ATC INSTRUCTED US TO TURN TO A S HDG. THE CAPT TURNED S AND WHILE I WAS INSIDE THE AIRPLANE I NOTICED HE CONTINUED THE TURN TO THE HTO VOR. I ASKED THE CAPT IF WE WERE INSTRUCTED TO GO TO HTO AND HE SAID YES. I FELT HE WAS INCORRECT AND ABOUT THE SAME TIME ATC ASKED US OUR HDG AND WE WERE ON A 240 DEG HDG. SHE SAID WE SHOULD HAVE BEEN ON A 180 DEG HDG.
