Air carrier flight crew reported that during their taxi at MMPR/PVR they observed a light aircraft fly about 50 to 100 feet over their aircraft.
While holding short of Runway 22 for departure we observed on TCAS a very low aircraft passing over our aircraft. TCAS indicated 200' then 100' as passing directly over our aircraft. I observed a general aviation low wing small aircraft make the final turn to the runway at my 10-11 o'clock position a very short distance from our aircraft. The aircraft landed downfield and cleared the runway. I queried the Tower if this was SOP for this airport since the aircraft made a very short approach right over our aircraft. I haven't seen many general aviation aircraft land from that direction. I told the Tower the small aircraft passed directly over our tail. The Tower Controller said he didn't see this event from his perspective. I asked for the aircraft tail number and was told the number. I am not sure if this was the right aircraft number. I had the impression the aircraft was aiming to pass over us. The aircraft missed us by 50' to 100'.Cause: I would've held short of the hold short area if I had known the landing aircraft was going to turn right over the hold short area.
While holding short of Runway 22 for departure we noticed TCAS as traffic headed right for the aircraft started at +200. I looked out the First Officer (FO) window and had to duck to be able to see a small GA aircraft headed for the aircraft/the runway. When the aircraft passed over us the TCAS said +100 but it looked lower than that. We asked Tower if that was normal operations and they said normally they come from the approach end and that the did not see it happen from their view. We asked for the tail number and was given the number we are unsure if this is the correct tail number; the GA aircraft landed over halfway down the runway. If we would have known we would have held short on alpha instead of the runway. Cause: Assuming other aircraft follow standard traffic patterns and that Tower was actually watching aircraft
